When configuring your keystrokes, leave Command-W on “Close Window” and 
Command-Shift-W on “Close Document.” (That is, leave them at their factory 
default values.)

When working with a document window, BBEdit will swap them automatically for 
you, so that Command-W works for “Close Document.”
