I fail to see what the rush is to convert existing purchases to the
App Store.  It provides no real benefit to do so as far as I can see.
With direct purchases you can get upgrade discounts, beta tests,
faster patch releases, etc.  If you want to convert to the App store
you'll need to repurchase the program again at full price.  Then
you'll have another full price upgrade when and if Apple decides that
a new version is worthy and every time after that.

The one thing I keep seeing people say is they want to get their
updates through the App store.  Why?  The vast majority of apps out
there, including those from BB, have automatic update checking and
single-click updates.  Why is updating through the App store
considered a better alternative?  The only real difference is that the
App Store will update apps you rarely use, whereas updating them today
requires that you open them up at some point.  But if you don't use an
app for six months why would you care if you missed an update or two
during that time as long as it updates as soon as you run it next?

BareBones answered the question in the FAQ as to which channel a
customer should purchase through, but the real question I have is,
"Which kind of purchase will financially benefit BareBones the most?"
That's the route I want to take.  I suspect that direct purchases are
better for them.  I think if a vendor could go ALL app store then they
might see better revenue than direct because they can cut out the
distribution and collection costs.  However, since most vendors need
to continue direct sales in addition to the app store they probably
aren't seeing as much benefit from that 30% graft Apple is taking off
the top.
