If you have added all the project files by dragging the folder
in which they are contained, then you will not be able to change
the order. But if you add files and folders individually, they
can be dragged around the project list in any order you please.
I even use dividers for large projects which I make using empty
text files with filenames such as "-------------------------"
and adding those to my projects.
If you need to add everything to a project by simply adding the
folder in which these are all contained, you can still order
things as you want by dragging copies out of this folder and
then arranging them as you please. Then you can just keep the
primary folder closed all the time and only work with your
dragged, ordered copies.

Heya,
Files and Folders in the project list are ordered by name, but
IMHO sadly files and folders mixed. Most other systems first
show the folders, then the files. I would like have this in
BBEdit too, but I did not find a setting. So is there any
hidden way or hidden setting to enable this feature?
thx mue
