It appears files are being created in ~/Library/BBEdit/ and not 
~/Library/Application Support/BBEdit/

After copying (moving) ~/Library/BBEdit to iCloud, BBEdit ignores the iCloud 
files and recreates them in ~/Library/BBEdit. Creating an alias to point to the 
iCloud files, I get the error:

        BBEdit could not create the “Auto-Save Recovery” folder. Crash recovery 
and other features will not work correctly.
        The following error occurred while trying to create the folder at 
/Users/saeedi/Library/BBEdit/Auto-Save Recovery:

        The file “BBEdit” couldn’t be saved in the folder “Library”.
