Well, grab a usb-serial adapter and find out what u-boot is doing. I have a couple failsafe's in the bootloader i used when you flashed it with debian to more 'easily' support empty microSD cards. However if the "uEnv.txt" on your other microSD is not valid, it still keep booting from eMMC. So grab a usb-serial adapter and find out what u-boot's doing, as i print out a few hints..
