have you ssh'ed into the BBB and check the X.log.0 file to determine what resolution it might be running at? Just a guess but maybe there's a mismatch between what the BBB is driving and what the VGA display can show. If that's the case, then you might try setting the video mode on the kernel options line in xInit.txt.
