Are you getting an error?

I am able to use eQEP ok with a rotary encoder on 4.4 kernel:

# uname -a
Linux beaglebone 4.4.44-ti-r85 #1 SMP Fri Jan 27 22:16:52

# config-pin p8.11 qep
# config-pin p8.12 qep

# cat /sys/devices/platform/ocp/48304000.epwmss/48304180.eqep/position
-2
<turn the rotary encoder>
# cat /sys/devices/platform/ocp/48304000.epwmss/48304180.eqep/position
18
