To give a bit more background, it's actually a consequence of the
software design (or a (v. popular) feature depending on how you want to
look at it).  Squeezecenter can only be pointed at one top-level
directory, it follows shortcuts so that it can read multiple music
directories, including on networked drives.  

However, it's been like that for as long as I can remember (way before
Slimserver 6.0) so either the shortcut's only recently been created or
moved into your Music Folder, or it's actually being caused by
something else.  Maybe do a search for shortcuts, but also have a look
at your playlist/cue files (if you have any) - do these have any out of
date filepaths in them?
