The file my.tt is a template file.  Squeezebox Server fills in a few
blanks and generates my.cnf, which is placed in the cache directory. 
No, they won't be the same size.  It's my.cnf that MySQL actually uses
for its configuration.  When you make changes to my.tt it may not be
strictly necessary to delete my.cnf before restarting, but it can't
hurt.  If you can view my.cnf it should be easy to tell if was generated
from the current my.tt file.
