The wiki states that blender interprets the CLI arguments in the order they are given, so theoretically if you use "./blender -y -b" it SHOULD turn on auto-execute first, then load the blend. You'd have to give it a try, though. I have auto-execute turned on by default and I rarely run it from the CLI because I never render anymore.
