Hi, first of all, BibDesk is a frontend for BibTeX. BibTeX is meant to be used with LaTeX. You should probably read up on these two to get an idea what this means. Have a look here: http://bibdesk.sourceforge.net/manual/ I think most of your questions are answered on these pages.
