Same thing happened to me when I gave it a test spin. Also, the file dialog box doesn't return the last path information when you're adding folders. So, you have to re-navigate through your drive(s) every time you add a folder. And, the only folder it ended up adding was a third-level folder. It was put in the main program folder and all files from second-level folders were just thrown in the main program folder as well, as you described happening to you.

If you want things put in a sounds directory, create one on your harddrive, put all the necessary sounds in it, then while using the wizard, select add directories and select it.
