Sounds like the paneling nails aren't nailed into a stud or anything substantial enough to hold them if they are coming out with the heating and cooling of your house. A few raps with a hammer should set them below the wood surface. If it is nail with a flat head common nail a small flat ended punch can be used to countersink them.
