It turns out that BU reapplied an old util.inc file so the latest changes regarding the bootstrap migration where partly undone. There are still some CSS issues with IE but I try to fix those soon. If a project does a normal upgrade using the latest code (merging local changes correctly) the buttons in question are shown correctly.
