Oops! Sorry about this... All these bugs are the result of a things I commented out for debugging. And didn't get them restored properly. I just uploaded a new release.
If you prefer to just fix your copy, it is the boxes rule near the top of markups.php, and basically the whole commands.php file. (Start and end of file). So much for my spectacular release...
