The most natural way for me would be to delete the ledger, but I'm not sure if you have any other constraint that prevents you from doing it.

Also, I wonder if I can embed the book keeper server inside my application
to reduce the operational overhead.


Embedding has the drawback that issues with bookkeeper may get confused with issues of your application. Otherwise, it is possible.
