Most decent spam filtering is done server-side.  As long as the spam is in 
another folder on the server, your POP3 downloads should not include it since 
POP usually only looks at the Inbox.  If your spam is in your Inbox and being 
retrieved by POP, so that your provider isn't doing a good job of removing the 
spam, you'll have to arrange for your mail to be washed by another agent who 
you forward your mail to, or who retrieves via POP3 before you do.  Such agents 
include spamcop.net, 0spam.com, another computer running anti-spam software 
like POPFile, or even Google, either if you change to GMail or if you forward 
all your mail or have it collected to a new GMail account, and then have that 
collected by POP3 from GMail or forwarded to a third account.
