This is a bit simpler and fixes the empty result problem, and returns a
non-enclosed result:
RemoveSubstrings ← {⍵/⍨ ~⊃∨/ (-⍳⍴⍺) ∘.⌽ ⊂⍺⍷⍵}
Like your solution this only works with ⎕IO←0.
