I am under the impression that the file "texmf.cnf" will be invoked by
many scripts. I do not know which scripts call upon "texmf.cnf".

That is why I figured that changes to this file might be ignored
(although changed) when not updated correctly with some kind of
database (by commands like mktexlsr, updmap, etc).

In contrast I expected that using `texconfig-sys' would automatically
invoke all scripts to have an up-to-date system.

But, to follow up on your question, I do not know what to do after
invoking texconfig-sys. Which menu should I pursuit to apply the
change (and how should the change look like)?

???

So texlive's default configuration should be changed?

Do you understand why I am confused?

Would you be so kind as to give me a verbose pointer on how you think
is the best way to supress the bug supp-pdf without using the CVS
version of auctex?
