Update your AUCTeX and see `TeX-output-dir' user option. The former isn't considered yet. It can be a difficult task since I suppose there are many parts in AUCTeX that assume that the basename of .tex file and .pdf (or .dvi) file are the same when their suffixes are stripped off.
