This doesn't happen on my Mac OS X build.
Does toggling the setting at Settings-->Options-->Display-->Restore window
positions have any effect?

When you launch gnubg it opens the window with a given size (the one it had
when
you last closed gnubg probably). Now maximize the window, then minimize it to
the
task bar and restore it: instead of reappearing maximized, it reappears with
the size
it had when you launched gnubg.
