I don't have that with your tarball.

$ git -C submodules/autoconf status

fatal: 'git status --porcelain=2' a échoué dans le sous-module gnulib

$ git submodule init
$ git -C submodules/autoconf status
error: le répertoire objet 
/media/develdata/devel/GNULIB/gnulib-git/.git/objects n'existe pas ; vérifiez 
.git/objects/info/alternates
fatal: bad object HEAD
fatal: 'git status --porcelain=2' a échoué dans le sous-module gnulib

so AFAICT, git submodule init is unable to init a submodule.  Or at least not 
in the sense I would give to "init".

I think the fix is to have bootstrap say

>> Run 'git submodule update --init' and bootstrap again.

instead.
