It seems like it's trying to install the files in /usr/local/GNUstep/Local/... instead of /usr/local/GNUstep/System, and I'm not sure why. But perhaps the unusual prefix is throwing things off. But anyway, if you are on Debian, it's much easier to install the packages via apt-get as they are all part of the Debian system. If you truly want up-to-date packages, you can get them from here: http://coyote.octets.fr/pub/gnustep/packages/
