Just looking at the few information you provide I already see a mismatch. For 
the GNUstep.sh you seem to have a prefix of "/usr“ which seems to be missing 
inside of that file. Did you compile GNUstep yourself or did you download 
packages for Cygwin. In the later case, where did you get the packages from?
