The removal of INCLUDES has gone into one commit, and the
different issue of AM_C_PROTOTYPES got settled in another.
Now our bootstrapping works with automake-1.13.1.

However, the test infrastructure in automake-1.13 has been
changed so drastically as to make

   $ make VERBOSE=yes -C tests/ check

utterly useless, since all output is captured in a multitude
of small files. This makes the diagnosis of automated testing
impossible at this moment.
