Well, that's the way it is done in LilyPond. Compare to
if it had been a note that has the duration of two full
measures, then you want the articulation over the note
head, i.e. in the first measure.

Third, With or without the duration inherintance from the first note, I get complaints about the length of the bar. Strange as I think that should be correctly measured, especially when I say that "R2." .

You don't specify the time signature anywhere as far as
I can see, so LilyPond thinks that you want the default
4/4.
