It is not uncommon that modified stencils result in collisions or skyline problems. I ran into the same problem with Stems, Fingerings, ArpeggioBrackets stencils, among others. So I suspect that the problem may be more general. With that in mind, please note that hacking the 'tweaks alist only happens once the first-pass spacing has been established, so I'm afraid skylines are already computed at that point :-( I've opened http://code.google.com/p/lilypond/issues/detail?id=1351 for your problem, but it might be worth considering opening a more general issue.
