This is a bug directly in pdftex; I've just reported the problem as
http://tug.org/pipermail/pdftex/2011-December/008788.html
In short: There is a version mismatch of the `CenturySchL-Roma' font
between lilypond and pdftex, incorrectly ignored by the latter.
Since we rely on this font family, I believe the only solution is to add
our own font mapping to pdftex (using \pdfmapfile) so that `our' Century
fonts are used, overriding the ones coming from the TeX distribution.
Unfortunately, I don't have time to test and implement this. It shouldn't
be too difficult, however.
