The example adds Bar_number_engraver to a particular Staff and leaves it in Score. When I add a \break to your example at measure 3, I see two bar numbers; is that what you are trying to achieve? I ask because you said that the actual score from which this is derived has no problems.
Also, is this example really "minimal"? When I remove commands like \RemoveAllEmptyStaves and \hideNotes, I don't notice any change in the output.
