Assuming you are talking about WinBoard 4.5.3:
The -liteBackTextureFile and -darkBackTextureFile options overrule square
colors. You would have to switch off the textures first, by running once
with Additional options.
-liteBackTextureFile "" -darkBackTextureFile ""
To install Crafty you would have to add a line to the engine list (through
the Engine -> Install 1st dialog):
CRAFTY.exe /fd=CRAFTYFOLDER /XBook
where CRAFTY.exe is the name of the Crafty executable you want to use, and
CRAFTY_FOLDER the path name of the folder it is in (e.g.
"C:\Chess\Engines\Crafty\").
After that (and saving the settings), rafty should be presented amongst the
choices of the first-engine combobox in the start menu.
