It is not sufficiently clear from your description what exactly the symptoms are. What do you mean by 'talking to Crafty'? Is it like both XBoard and Crafty are competing for input you type, like you are running them in parallel, in stead of one through the other? (i.e. what would happen if CentOS had understood the \ for the continuation line as & for a background process.) Can you run with the extra argument -debug, and mail us the resulting xboard.debug file that will be made in the current directory?
