I downgraded gtk3 from 3.14.4-1 to 3.12.2-1. The issue is still there and as started above it only happens when KDE Integration is disabled.
One thing I did not note originally is that the file manager is opening the file selected (with the preferred application via mime) and opening the actual file in the file manager. Although opening directories works as expected when opening a file from the Quick Browser applet it opens the file but also opens the directory where the file is located. This is in contrast to using the KDE Integration where only the file is opened (e.g. click on text file and it is handled by text editor).
