If that's the case: here's how to fix your problem with the dock menu.
In the menu, go to Bookmarks -> Manage Bookmarks (or just hit open apple-B)
You should see 2 panes: look at the one on the left. It has folders like "Bookmark Menu",
"Toolbar Bookmarks", "History", etc.
Right-click your mouse (or hold down the Ctrl key and click) on the folder named
"Toolbar Bookmarks". A menu should pop up with 2 entries - "New Collection" and
"Use for Dock Menu". Pick "Use for Dock Menu". Then go look at your dock menu.
"Use for Dock Menu" is an option on every bookmark folder and tab group, so you can
re-arrange what's in your dock menu to your heart's content.
You're not the first person to complain your setting have been lost - I'll look at that
some more.
