Is this a work computer or home?  I had this issue with one students in a
bootcamp last week and If I opened putty CCM right after boot up, before
everything finished loading, and opened the connection it would open in the
window within CCM.  But with all the background applications finished
loading it would do exactly like you are saying.  Her problem was a
corporate policy was causing the issue.  If this is the case for you, you
can try to disable the process.  Let us know how this goes.

I just decided to give Putty Connection Manager a  try.  I have one issue
with this.  When I click on a connection, it spawns putty and establishes
the connection, but the putty window is not party of puttycm.  It always
spawns as separate window.  I have done the usual searches, but am finding
now information out there.  I am using windows 7 64 bit.
