So basically you're saying that, given the fact that native vlan arn't tagged, 
the list of allowed vlan over a trunk will have no effect over it!
But What if we issued the "tag native" command while still denying vlan 1 over 
the trunk? Cdp, vtp, and stp will not work anymore?
Am i right?

Native vlan packets are sent untagged & it's not needed to allow
specifically through the trunk.

We can change native vlan number (in fact we have 2 different vlan numbers
at two end switches) & it works fine. native vlan number isn't sent in
packets.

(if you configure 2 different native vlans in 2 ends  you will get a CDP
error message)

You need to change native vlan if you want to send vlan 1 with a tag ( eg:
you need CoS markings to be preserved)
