Thanks for the feedback Adam. I loaded ESXi 5 running 64 bit and find it to be a lot faster. Was able to load both the Pub and Sub in under two hours. Much better performance at least that is my perception.

The biggest difference is how they do the licensing. In 4.1, the licensing was based on the number of CPUs. In 5, it is based on RAM, and another thing I believe. Oh, and it does include vSphere.
