Try loading cctray with the settings.xml as a command line argument
(with a different xml for each instance):
cctray.exe cctray-settings1.xml
cctray.exe cctray-settings2.xml

I would also recommend changing the 'icons' section so you have
different icons for different instances and you can tell immediately
which is broken - we do that.
