You should definitely check the data for twinning. just look at the N(z) plot output by CCP4 (one of the graphs given out while converting data to mtz; a sigmoidal shape for the acentric reflections indicate twinning). you could check for twinning in CNS too. a separate section with utilities to deal with twinned data is available in CNS. also try Todd Yeates' twinning server. hope this helps.
