It looks like that you geometry is very relaxed. Try to tighten them up.

What is the resolution. If resolution is low then you may look at your waters (if you have included them)

Abou the problem I´m having I´ll give more details so that you can help me...
I really don´t think that the problem is the space group...
The model I first used was the native lectin, and the correlation was
99,0 % while the Rfactor was 0,374.
I carried out the rigid body refinement whic gave a 0,296 Rfactor and
a 0,279 Rfree
The restrained refinement made the Rfactor drop to0,16, but the Rfree
increased to 30,2.
I´ve fit the sugar in its density and created a pdb that already
included the ligand in it, then I used it to do  a new molecular
replacement. The density of the ligand improved but further R free and
Rfactor behaved very similarly to what has been descrided before.
