Thanks for pointing out the ncc parameter. I changed the value and recompiled 
it and it produces a complete output now.

I usually do it residue by residue..  but here is a version of the 
program with the Natoms reset to 10000.
If you need it bigger change the value of ncc to your desired natoms - 
it is line 55 - and recompile

 
 From overlapmap.f
C ngrlim - number of grid points in map, ncc - number of CCs to be output
      parameter(ngrlim=250000,ncc=10000)
