It is not possible directly to stop Coot drawing the bond given your atoms. However, you could give one of the S atoms an alt-conf specifier and that will stop the bond being draw. Note that Coot only draws the bond, it doesn't do anything with it (you can't, for example, refine it). So it is an aesthetic issue only.
