Hi, I found that after upgrading to Yosemite and installing the latest version of X11 (2.7.7), X11 was now in /opt/X11R6 rather than /usr/X11R6. In my case ccp4i and coot both stopped working. I have no idea how the move happened, as no options were presented during installation of X11 to put it in a specific place. Anyway, I fixed it by making a symbolic link from /usr/X11R6 to /opt/X11R6 and likewise for /usr/X11:
lrwxr-xr-x 1 root wheel 8 Oct 24 19:52 X11 -> /opt/X11 lrwxr-xr-x 1 root wheel 8 Oct 24 19:55 X11R6 -> /opt/X11 Otherwise 10.10 works fine for me.
