Hi Lisa, you made quite a jump from 10.6 (released august 2009) to 10.10 !
You definitely will need to update your Fink - I assume you are familiar with Bill Scott’s page http://scottlab.ucsc.edu/~wgscott/xtal/wiki/index.php/Fink_for_10.10 Regarding Pymol - have you accepted the conditions for the Xcode tools that were updated too ? That may be the trick. I assume X11 is not working either right now, you’ll need to get XQuartz.2.7.7 You will likely find other programs that will not work in their 10.6 incarnation on 10.10 such as Word 2009 or Endnote or VMWare Fusion. Once you have everything back up and running it’s a pleasure - I hope though that you updated also to a recent Mac with 10.10 otherwise it will be slow on Hardware form 2009.
