My guess is that your computer is running out of memory. A pint into a quart port? Sometime EM maps can be multi-gigs. And there was a memory leak that I discovered just last week in fact.
It's somewhat disappointing that Coot crashes rather than giving you a useful error message. Are you using the latest and greatest in the 0.9.x series?
(The patch has not been back-ported to the 0.9.x series. I should do that before the release of 0.9.8.94.)
