That would not be trunk, for which the API is available from: http://cheminfo.informatics.indiana.edu/~rguha/code/java/nightly/api/ (courtesy to our dear friend C. Nightly) API from 1.0.1 to 1.0.2 should have hardly be changed, but the removal of the SMARTS code from 1.0.x is an obviously prominent one. I'll have cdk.sf.net/api/ link to the CDK 1.0.x/ API generated by Nightly.
