My brother built recently...a few things he experienced:

-- Change your locks. My bro had a non-forced entry break in less than a 
week after completion of his house. Several workers had keys for entry near 
completion of the house.
-- Insulation. Find out where they are going to be insulating, and where 
they AINT. This will be the best and easiest time to go out there an put 
insulation in yourself. Cheap and easy way to save big money over the life 
of the house. (garages, laundry rooms, etc)
-- Squeaky floors. If you are going to have a finished basement, it might be 
nice to put some screws in the floor yourself. Helps minimize squeakin' 
floors.
-- Stay involved during the process. Don't be pushy, and don't get in the 
way, but make appearances at the build site on a semi-regular basis. Helps 
keep the builders honest if they never know if or when you'll show up :) 
Also helps you make sure things are progressing as you expected. My brother 
noticed that the poured concrete patio in his backyard was going to be 
smaller than he expected, and he was able to change the dimensions on the 
spot to get what he wanted.

Good luck with your house! Building new is the way to go these days me 
thinks, after seeing how my bro's house turned out, you'll love it.
