Well I'm sure you've heard about the Moss-Magnuson Act and the fact that the dealer has to PROVE that your mods caused the problem to deny you warranty work. For example, new tires and/wheels are mods, but rarely is warranty work for a misfire denied due to new tires; but a short shifter? That did it! Of course it also comes down to how much you're willing to spend to fight it. Big companies can win because they have more legal resources than us so the only way as enthusiasts can win is if we make a huge fuss on forums and single out the dealers that suck.
