They do.  Chase for instance, when I send a next day online bill pay, they
require that I confirm by sending me a pin number to my email or phone (can
be done via voice or txt) that I then have to enter that on the site before
it is sent.  They also require this if it is the first time you have
accessed the site from a particular computer.

On a different note - I hear that some banking institutions have recently
started to assume that every customer's desktop is compromised.
