I've noticed from my logs that some crawlers will look into directories that
I do not link to on my site.

For instance, if I have the page:
www.domain.com/content/web-design/index.cfm

the se will try to crawl:
www.domain.com/content/
even if nothing on my site links to that directory.

What is the best thing to have come up for that page?

Should I cflocate to my root, www.domain.com/  ?

When you cflocate to another page, how does the se handle that as far as
ranking?  My understanding is that cf sends a 301 status, moved permanently.

I could just serve the home page under that url, but my understanding is
that duplicate page content, ie showing the same page for domain.com and
domain.com/whatever/ would hurt ranking.  Is that true?
