Just for the record, it seems that installing the Web Matrix removed all .NET settings from my IIS web server.
I know it sounds like that would be really unusual, but I didn't make any other changes to the machine. ( Unless defragging the hard drive counts ) And, of course, unlike CF5 / CFMX, I have no idea how to remanually set it up.
